You need to lock the position of each panorama and then have a switch. I am not certain if you can do this with Pano2VR, since I think the panos are loaded independently, meaning that getting the exact starting point for the new pano will be difficult.
I think it can be done with Flashificator, however. You need to check out their forum and tutorials. I seem to remember something about locking panos together.

It is a very simple thing to do with Pano2VR nothing about it is difficult at all. It is also very simple with Tourweaver. As it would be be KRP and Flashificator/FPP.
All it is, is the same FOV/Pan/Tilt providing you have shot the panoramas in the very same position.

Hi Brett,
Do I understand you right that you inside one pano the pics went from day to Night?
Then at max this is a longtime job: You have to shoot at the same place with same set up for example every hour or every thirty minutes a full set of the pano. Then you can play around. Smaller intervals of shooting will give you softer changes of daylight. Specially in sunrise sunset parts of the day.
Jan van der Woning did one, during the first Nodal Ninja course for panoramas in NL, I learned to do the first steps into thjs world.

Just add hotspots where one chooses day/night, drop the panos onto the hotspots, align the hotspots to their positions, and it is ready as can be seen in this silent video:
