No you do not need Itunes to load the zip to Goodreader. Just use the wifi transfer. Then you get Goodreader as a folder on your desktop and can just copy to it.
But as I already said GoodReader is not at all the best one. HTML_books and Site2Go are much easier and they do not have the problem that GoodReader has which will lock the pano so that you can not return to your menu after you have opened it.

There are several other Apps which read HTMl files but the 3 mentioned are the easiest ones to use.
Site2Go is the easiest as you can just drop the zip in your dropbox and then open dropbox on the iPad to download and open in Site2Go.

I have never had any issues with Goodreader locking the pano. Always been able to return to the previous screen.
